The victory lifts Barcelona back into the top four of La Liga, above Girona on goal difference, while Valencia remain 19th, two points from safety.
Barcelona had taken the lead through Pedri in the 20th minute, but Valencia hit back through Samu Castillejo and Edinson Cavani to lead at the break.
Lewandowski then took over, scoring three times in the second half to complete the turnaround and secure all three points for Barcelona.
The Poland international now has 28 goals in all competitions for Barcelona this season, and his hat-trick against Valencia was his second in La Liga this season.
Barcelona will be back in action on Thursday when they travel to Athletic Bilbao in the Copa del Rey, while Valencia will host Real Betis in La Liga on Saturday.
